EVO-ONE in 2018 PTS kona, does box need to be removed to change settings?

Does the controler box need to be removed from the vehicle in order to do changes to the settings, or can it be connected with the updater and a laptop while still connected to the car? If it needs to be removed does the unit  need to be synced with the key and start button

It needs to be disconnected from the vehicle. and no it does not need to be reprogrammed after.
