The only thing I could see perhaps causing this is the t-harness not being fully seated, I would verify the pins and connector fitment to ensure it is all clipped in and no pins have been bent or pushed back. Perhaps also a OEM connector was not plugged back in on re assembly, or not fully clipped back in.

 

When you are driving the vehicle the evo-one is off and will not affect the cruise control of the vehicle.
